Season 1
1-2 Night of the Sentinals parts 1&2 - Jubilee is targeted by the Sentinels in an experiment to control, and destroy, the mutant population. She happens across the X-Men who help her and invite her to join them.
3 Enter Magneto - An old friend from Xavier's past arrives to gather forces to fight with him against the humans.
4 Deadly Reunions - Magneto initiates a disaster at a nuclear factory to draw Xavier out to him.
5 Captive Hearts - When Callisto decides she wants a king at her side, the Morlocks abduct Cyclops and Jean Grey. When Storm heads a team down to rescue them, Wolverine must ignore his love for Jean and Storm must battle Callisto to save Scott's life.
6 Cold Vengence - Wolverine leaves the X-Men and travels to Alaska to get things together, only to be pitted against his Nemesis: Sabretooth.
7 Slave Island - Gambit, Storm, and Jubilee become captives during their vacation to Genosha and must free themselves along with the other mutants on the island.
8 The Unstoppable Juggernaut- Juggernaut destroys the X-Mansion in pursuit of Xavier, and when he doesn't find him, he leaves a huge trail in which Colossus is blamed for causeing.
9 The Cure - Rogue travels to Scotland in pursuit of a cure to make her a normal human so that she can touch people. What she doesn't know is the cure is really a device that turns mutants into slaves for Apocalypse.
10 Come the Apocalypse - Apocalypse releases his new Horsemen upon the world, and the X-Men must stop them and save Archangel from Apocalypse's hold.
11-12 Days of Future Past parts 1 & 2- Bishop is sent back in time to the 90s to prevent an assassination that is to occur at the hands of one of the X-Men.
13 The Final Decision - Mastermold decides to take matters into his own hands and replace all the world leaders' brains with computers. Magneto joins the X-Men in putting a stop to Mastermold's plans.
Season 2
14-15 'Til Death Do Us Part parts 1&2 - Mr. Sinister abducts Jean and Scott on their honeymoon to use their blood for his experiments.
16 Whatever It Takes - Storm must go to Africa to save her Godson from the Shadow King.
17 Red Dawn - Colossus must get help from the X-Men to save his family from Omega Red
18 Repo Man - Alpha Flight tries to force Wolverine back onto their team.
19 X-Ternally Yours - Gambit has to return hom to New Orleans to save his brother from certain death, as well as face the woman he left behind so may years ago.
20-21 Time Fugitives parts 1&2 - Bishop and Cable clash as both go through time to battle a mutant plague.
22 A Rogue's Tale - Mystique draws out the surpressed memories of how she gained her extra powers.
23 Beauty and the Beast - Beast falls in love with a blind patient he is helping torestore her sight to.
24 Mojovision - Mojo tires of Longshot and abducts the X-Men to star in his twisted television shows.
25-26 Reunion parts 1&2 - Mr. Sinister use Xavier and Magneto as bait to get Cyclops and Jean Grey back into his grasp at his lab in the Savage Land.
Season 3
27-28 Out of the Past parts 1&2 - Lady Deathstrike calls for Wolverine, her sworn enemy and ex-lover, to open an alien spaceship buried in the Morlock Tunnels. What they find inside it, however, is better left alone.
29-33 The Phoenix Saga - Sacrifice, The Dark Shroud, Cry of the Banshee, Starjammers, Child of Light. To help the Lilandra defeat her evil brother, The X-Men travel into space and Jean Grey is possessed by the Phoenix Force to help save the universe.
34-35 Savage Land, Savage Heart - Sauron runs out of mutants to feed on and becomes human again. Garrock has him sent out of the Savage Lands to find Storm - who is needed to bring Garrock back to life.
36 Obsession - Archangel's become obsessed with defeating Apocalypse and Rogue tries to help him.
37-40 The Dark Phoenix Saga - Dazzled, Inner Circle, Dark Phoenix, The Fate of the Phoenix. The Phoenix Force refuses to leave Jean Grey's body, and the Hellfire Club's Mastermind (along with the psychic abilities of the White Queen) enter her mind so that they could attempt to control her power. The Phoenix becomes selfish for new sensations and becomes the Dark Phoenix, devouring a sun thus wiping out an entire star system before coming back to earth to destroy everything Jean Grey ever knew.
41 Cold Comfort - Jubilee attempts to help Iceman save Polaris, only to find themselves pitted against X-Factor.
42 Orphan's End - Cyclops discovers the truth about his father, and learns that he is very much alive as he is the intergallatic pirate captain of the Starjammers that once took him captive.
43 Juggernaut Returns - Juggernaut's power is drained from him when some ordinary guy discovers the magic stone that gives Cain his untoppable power. The X-men are forced to help restore Juggernaut's power.
44 Nightcrawler - A ski trip in Germany goes wrong for Wolverine, Rogue, and Gambit when they must help a "demon" who lives int he monastary.
45 Weapon X, Lies, and Videotape - Wolverine, Maverick, Sabretooth, and Silver Fox discover hidden truths about the Weapon X program.
Season 4
46-47 One Man's Worth parts 1&2 - Bishop and Shard must enlist the help of a married Wolverine and Storm to save Charles Xavier from assassination, even though it would destroy the reality in which they are happily in love in the process.
48 Courage - Morph returns home to the X-Mansion in time to face Mastermold and the sentinels once again.
49-50 Proteus parts 1&2 - Moira MacTaggart's son's powers can not be contained when he breaks out of containment in search of his father.
51-52 Sanctuary parts 1&2 - Magneto invites all mutants to join him in a sanctuary on Astroid M. The Acolytes arrive to help Magneto, and Fabian Cortez is peeved that he is not using the Astriod to ellimnate the humans.
53-56 Beyond Good and Evil parts 1-4 - The End of Time, Promise of Apocalypse, The Lazarus Chamber, and End and Beginning. Apcoalypse is gathering all the world's psychics into the axis of time to rewrite time to his liking.

58 The Lotus and the Steel - Wolverine, still damaged from his experience with Proteus, takes tie off to return to Japan. There he must help some old friends battle Silver Samurai.
59 Love in Vain - Rogue's first boyfriend, Cody, arrives out of the blue to take her back. Only he isn't the only one who wants Rogue - a colonizing race of aliens have landed on earth seeking the strongest host or thier species.
60 Secrets No Longer Buried -
61 Xavier Remembers - The Shadow King breaks free of his astral prison and Xavier must fight to put him back.
62 Family Ties - Magneto discovers that Quicksilver and the Scarlet Witch are his children.
Season 5
63-64 The Phalanx Covenant part 1&2 - Beast joins forces with X-Factor to fight a virus that spreads into everything.
65 A Deal With the Devil - Storm and Wolverine have to go on a mission with Omega Red, who claims he is trying to fight the good fight and is tired of bening a villain.
66 No Mutant is an Island - (Originally meant to air after the Phoenix Saga in season 3) Not handling the death of Jean Grey very well, Cyclops returns to the Orphanage he grew up in to uncover a plot to use the orphans for evil deeds.
67 Longshot - While escaping capture, Longshot is accidently zapped into the X-Men's dimension by Spiral. Jubilee is captured by Mojo and Longshot must help the X-Men free her.
68 Bloodlines - Nightcrawler discovers that Mystique is his mother when she sets him up by attempting to turn him over to the Friends of Humanity.
69-70 Strom Front parts 1&2 - Arkon comes to the Earth world seeking Storm to restore order to the elements on his world. Fooling Storm into loving him, she must act against her feelings to free his people from slavery.
71 Jubilee's Fairy Tale Theater - Jubilee tells a fairy tale to a group of children touring the caverns under the X-Mansion when a cave in traps them there.
72 The Fifth Horseman - Fabian Cortez is back, rounding up slaves for Apocalypse.
73 Old Soldiers - Wolverine remembers helping Captain America save the world back in the days of WWII.
74 Descent - Nathaniel Essex's experiments on himself, family, and friends esult in his becoming Mr. Sinister.
75 Hidden Agenda - Rogue takes a break away from the X-Men to help Sam Guthrie deal with his towns sudden hatred of mutants.
76 Graduation Day - Xavier is dying and Magneto help to see that Lilandra can be contacted to save him.
