Wolverine returns from Akali Lake having not found any clues to his past or the people who gave him his adamantium skeleton. Stryker breaks into Xavier's school to kidnap test subjects for a new project to kill all mutants. In the mean time, Mystique helps Magento escape from prison and they must join forces with the X-Men to save Charles Xavier and mutants from a horrible fate that leads them back to Akali Lake and into the Weapon X lab in whihc Wolverine's past is tied to.

A "cure" is found that can remove the mutated X-gene from the human body making mutants into regular humans. With the lure of being tempting them, the X-Men have to stop Magneto and his ever growing Brotherhood from distroying the humans and mutants responsible for the cure, as wel as anyone who stands in their way. A surprising new addition to Magneto's side is Jean Grey, or Phoenix, who is alive and more powerful than anyone would have imagined.
